Speaking of the sims in Sims Four, sims have free will but their fate is ultimately decided by you mostly. Same with the Creator of the matrix, you have free will but unfortunately, the creator has some to say about it

Sort of, but they've limited everything. You cannot directly kill a Sim anymore unless you starve them. You can't drown visitors. You can't set fires. And the AI is very limited. If you let the game do what it wants, the sim doesn't always do the right thing and could starve to death. I hope they improve this so you can just let the game run and watch them reproduce and get jobs on their own. They could occasionally buy things like a coffee pot, too. That would be a cool feature.

Contradictory if we are in virtual reality like in The Matrix. But if we don't have any physical bodies in the real world, then such creators might not even be aware of our existence.

Not in the slightest. Just as you are aware of the worms under your garden or what ever, all higher dimensionals are fully aware of the lower densities. They, all of them visit us all the time in various forms.
You and humanity in general might not give much attention to those worms, but any self respecting entity would be in symbiosis with it's environment. And, THEY, are.
